It's quite possible you bumped or turned on the switch of what is known as the stretch reflex.
If you pull a muscle past its set point, that is its current set rate of contraction, then the muscles will reflexively pull back to protect you...often times then limiting your range of movement... with the option of taking us into pain.
Since stretching in the ways we have been taught is out-dated and proven by science to be bad for us, I'll suggest another approach known as Somatics Exercises which are designed to release pain.

Rather than stretching you'll learn how animals naturally and safely do a thing called a pandiculation which lets the brain reset the rate of contraction to the muscles. Your brain will create chemicals of relaxation and then your neck will let go and be more comfy.
