Why do voices get deeper with a cough?!
Question: I'm asking about reasons relating to the acoustics. Does the extra phelgm provide more resonance or something?

Voice tone is controlled by the vocal chords. Swelling of the vocal chords causes deeper tones.
If you want to see an example of this, look at the strings on a guitar. The thicker strings don't vibrate as much resulting in a deeper tone.
Yes, the mucus weighs on the vocal cords, reducing their resonant frequency.
Also, after straining the vocal cords by coughing (or loud shouting for a while, for that matter), I believe the cords are more limp, like a guitar string gone slack. If you're a guy, you may find you can really hit those bass notes the day after shouting at a game or loud party.
